Im trying to change the color of a small gif file with a gradient, I can get the hex color that I want but it will not allow me to just use the file tool.

the file is a gif it is 0.014 by 1.764 inches it is a light blue right now. I want to change the light blue to a darker hex blue 104E8B when I do that with the color pick tool it wont let me change it with the fill tool. I have tried to copy color as HTML but it is not working.

Try to change the gif from indexed colors to RGB, change the colors to what you need with hue sat and then save back gif with a new colortable. In an indexed file, you can only use the colors from the indexed file.
